Stubborn P0560 Engine Code

I had my battery disconnected for about 5 days while i worked on installing charge pipes and intercooler and a few small things. When i went to fire everything back up i had a check engine light and associated rev match disabled/emission system problem message. I connected my launch obd reader and have 2 separate P0560 errors. I have gone through the full list of things i can check, including sensors, battery (bench tested), honda specific drive cycles and i am at a loss.

Car runs fine, no weird idling or anything like that. I can get the codes to clear and stay gone for a few hours, but once left overnight and start up the next morning, the codes return.

Anyone experience anything similar?

Mods are PRL HVI, Inlet Pipe, Intercooler, Charge Pipes, hondata tune (flashed back to stock).

After working on a car it is very common to get an error code, especially if you connect/disconnect anything electrical. I usually run the car for a day with the errors so I can make sure everything is working, connected and nothing is leaking. After that I will use an OBD2 scanner to do a FULL system clear (not just engine codes). Knowing that everything is good, the system will now recalibrate to any new changes and should be error free after several drives.

If it happens again, clean the terminals on the battery and connectors and check for any loose crimps? Remember to connect the positive side first, the negative is the last connection to make.
