I personally would NOT take the mat out to clean them. They're incredibly easy to vacuum in the car, spray interior cleaner on them, wipe, and you're done. Way more so than even stock rubber mats that come in most cars including the DE5 ones. I have them in some RAV4s in my family fleet as well...
